Accept disputes through one channel only
A form or a single inbox. Disputes raised in DMs to managers do not get logged, and unlogged decisions become inconsistent precedent.

Require the plan clause
Ask the rep to cite which part of the plan they believe was misapplied. It filters out disputes that are really requests for exceptions, which belong in a different process.

Publish the SLA and meet it
Acknowledge within two business days and resolve within ten, or whatever you choose. A dispute that sits for a month costs more trust than the dollars involved.

Code the root cause
Data error, crediting rule, plan ambiguity, system configuration, or no error. Review the codes monthly. Three disputes with the same code means a clause or a field needs fixing.

How long should reps have to dispute commissions?
Long enough to review a statement properly, commonly 30 to 90 days after the statement date. State the window in the plan document so late disputes can be handled consistently.
Who should resolve commission disputes?
The comp administrator at first level, with escalation to a small plan committee that includes sales and finance. Managers should not resolve their own team's disputes, because it creates inconsistency across teams.
